Please note that only actively maintained web pages are listed here (that's one reason why there are so few links here, as many of the ones I've visited have not been updated for at least a year. This has been determined by looking at each site's latest updates)

ZDaemon - The official site of the leading multiplayer source port out there.
Skulltag - The official site of another good multiplayer source port.
Legacy - The official site of the next best DooM/Heretic source port out there.
Doomsday HQ - The official site of the best OpenGL/Direct3D DooM/Heretic/Hexen source port out there.
Korax' Heritage - The official site of the Korax Mod, an amazing add-on for Hexen. If you love Hexen, (and have a PC that can handle jHexen/Doomsday) then grab this! (it adds RPG features to make it more interesting)
Plutonia II - The sequel to the best DooM wad ever!
Limp Gimps Official Site - The home of the ZDaemon clan I am now a member of.
Karthik's DooM pages - Contains the author's own wads, and also has some wad reviews.
DooM Wad Station - The biggest remaining review site, and includes a review of Licence to Spell DooM (well, the first two maps of it) and Fragport (again, the first few maps).
Metabolist's Site - Contains the author's own wads and plenty of reviews, including ones of Licence to Spell DooM and Fragport.

The Unofficial Wad Designer's Handbook - A complete guide to wad building, including those all-important tips for making your levels look good. (not updated but extremely useful, so it gets a mention here)
Enjay's little place of Doom - Contains a fair bit of stuff, but includes some great Dehacked/BEX tutorials.
id Software - needs no introduction. The gods of gaming.
Team TNT - Responsible for Evilution (Final DooM episode 2) and Boom (great source port) amongst other things.
Rancidmeat.com - no, not an abattoir, but the home of the Duke Nukem 3D source port. (check it out if you want to play Duke on Win98 and newer OS's)
The Duke Nukem 3D Repository - The best place for Duke 3D maps (including the latest ones), complete with reviews and easy-to-get downloads on-site! (extremely rare in Duke circles)
Raven Games - Raven Games (Heretic I/II, Hexen I/II etc.) equivalent of the 'big two' DooM sites.
